I don’t know if there’s any update that I dislike, since again I basically stopped playing Minecraft past that point. What I will say is that beyond 1.2.5, I pretty much stopped caring about official updates for the game. My reason being that I feel like Mojang doesn’t have a clear vision for the game, and they’re basically just adding completely random stuff with little-to-no cohesion between content additions. I don’t feel that I am getting anything valuable out of the vanilla experience that I couldn’t already from the modding scene. And on top of that, any idea that Mojang come up with for a MC update, there’s usually a mod which already does it, and does it in a vastly superior fashion to Mojang’s version. The last time this wasn’t true was probably in Beta 1.7.3, where they added the pistons mod to the official game. I definitely prefer the official versions of pistons to the ones from that original mod, which for those that weren’t around to see that period of the game’s history were basically just solid iron and gold blocks with the piston animations. Mojang’s designs are definitely superior.
There was a point in it's development where Notch tried to make it harder to light spaces the deeper you went. Light prevents mobs from spawning, so if you went very deep it didn't matter how much you lit things up, mobs would still spawn in behind you. This was reversed and was generally seen by most as a poor move.
Whether that’s just simply a coincidence, or an indication of a shift in the game’s direction that turned me away, I can’t say.
But I got bored quickly from Minecraft...
The 1.2.5 update was the last update in which he was actually working at the company on the game’s development. That part I know for a fact, because I was playing MC at that time.
