Touhou has a bunch of these.
Sometimes the jokes do leak outside of the Touhou community without their origins being recognized 'cause Touhou evades the mainstream.
Maybe the Zun teaches drawing image[vsbattles.fandom.com] shouldn't count 'cause it can be inferred what the joke was meant to be just by looking at it, but it is made all the funnier in retrospect by the fact that it was circulating before Subterranean Animism was published, so I will count it anyways.
I am probably missing a whole bunch of stuff,and esp. the newer ones, since I'm always behind on Touhou. Touhou inside jokes are a bit like pokemon though. There are so many you probably couldn't list them all off the top of your head, but once you learn what they are, you'll recognize them on sight. Same applies to the who's who in the cast of characters. That's probably more than enough for one series of games though, at least for now.
