It's even rare to see it in anime, as the "clueless protagonist" is a meme that just sticks to animated works, even across entire genres.
There are very few where the protag does fall in love and the relationship progresses throughout the series.
Actually the one anime that stands out the most in this regard is Harem in the Labyrinth of Another World. The protag and his girl actually move forward in their relationship and the girl does fall in love with him, and they become intimate (as the title would suggest). It got terrible reviews but I found it refreshing to see a protagonist who wasn't clueless. That said, this series felt really rushed and the last episode in particular is a mess. They knew they weren't getting a second season.
Rising of the Shield Hero has some development between Naofumi and Raphtalia. In the light novel they plan to get married but they haven't progressed that far in the anime. I actually thought their relationship kind of stagnated in the anime at a kind of pseudo boyfriend-girlfriend stage but if there is another season they might progress further judging by the novels.
