Ellie might never had the cure. She also might be a carrier for a new mutation. Having children maybe not be a good idea. Or if she did have a child would the child have the same brain structure? Assuming gene mutations are "once or never" things, which they are not.
It doesn't seem like a gene it seems like dormant virus. If the virus is passed onto the child and it mutates who knows what could happen. You see creatures in both games not a pretty site. Ellie and her lineage could be the end of humanity.
