Spec Ops the Line (This game completely blindsided me, and I loved it for that. I think I spent the month after finishing it just...thinking about it. )
I agree, the series itself has many Nietzschean tones and definitely emphasizes the idea of overman. Hideo Kojima is a genius because he is able to express each game theme through the development of character and human empathy.
Deus Ex is another game that focuses on similar themes to the Metal Gear series. It is one of the few games that encourages critical thinking on artificial intelligence, genetic cloning, augmentation and plutocracies.
I have been interested in checking out NieR: Automata as metaphysics and multiverse theories are a subject of interest for me but I have heard that the PC port is quite poor.
