On a sidenote. Fallout is more of a RPG/FPS mix while STALKER leans more towards Open World FPS.
Fallout - everything else
Fallout is better imo
Regarding gameplay I'd say Fallout is a winner mainly because of the variety of playstyles (both in its FPS and isometric styles) it offers over S.T.A.L.K.E.R.'s.
AI wise they're both awful in their own way however S.T.A.L.K.E.R. is borderline infuriating with the ammount of autoaim they have as I've had occasions in which I got shot in the head through a wall and without alerting the enemy. Also, playing on any difficulty lower than the highest will cause some of your shots to deal next to no damage for some reason so it's recommended to start with the highest difficulty straight away.
Theme wise it depends on the person's tastes. I quite like S.T.A.L.K.E.R.'s depressing atmosphere over Fallout's.
To me the most stable one was Clear Sky and even then it was still a pain to fix.
