Really though, I'd say the difference is more a genre thing. You only ever hear "Super-Villain" in comic-books and Superhero Movies, while regular Villain is the term used everywhere else.
A super-villain has an ego so not only must he win he must tell the hero how hopeless it is. Unfortunately this also reveals the entire plan so that the hero has a chance of winning.
The Super in this case refers to the ego, not any magical powers through mutation, etc.
