Things which annoy you in movies...
When characters in movies suddenly have incredible super human upper body strength. Like say someone is hanging on to the bottom of a helicopter with their fingers and the chopper is flying all over the place yet they hold on no problem at all.

When the camera shakes during action scenes like the camera man has parkinsons. I guess it's supposed to make the scene look more intense but all it does is cover up the fact that the actors don't know how to fight and the director doesn't know how to film action scenes.

Without a doubt, shaking camera effects or when the movie is recorded freehand, it's just so distracting and ruins it for me.

Especially on martial arts scenes such as Jason Bourne, they think it looks good by slicing the scene into a hundred pieces, different angles and dramatic shaking but no, it looks rubbish and you're guessing what happens during the scene as you can't see jack.

I liked the movie and all, but this part was painful to watch because of huge amounts of flashes.
When x-rays don't have markers, have poor collimation, or are impossible to get (Saw series I'm looking at you)

Not as big concern as shaky cam Dakank sugested, but whenever they use binoculars in movies and we get the whole how they are shaped view rather then rounded view they are shown in real life. mostly in older movies though.

When they do not say goodbye at the end of the telephone conversation, but just hang up the phone assuming it is finished. What if the other person had something else that they needed to say?

When you can easily tell what's going to happen a good 5 seconds ahead of time.
Example:

Boy has crush on girl, and girl doesn't know. At some point they get into an awkward position where they stare at each other for a while.

Me: "Someone is going to shout something at them to break up the awkward situation."

Randon person: "Hey, you guys!" (or something).

Me: "Yep."
