One mod i've been enjoying (well more of a tool) is glitch life. It basically takes all your maps and randomises the textures, models and sounds. It also can corrupt textures, pitch shift sounds, change how objects move and more.
It's a sven coop mod and don't worry it makes duplicates of your maps so the originals won't be destroyed. http://forums.svencoop.com/showthread.php/41094-Glitch-Life?p=497789&viewfull=1
Works with other modded maps as well.

Stalker always look interesting. It's definetly going on the list of games that I need to play
They Hunger 1-3, Azure Sheep, Point of View, Poke 646 were probably the best.
Starcraft 1 has a lot of mods and total conversions, but most of them won't work on a latest patch. Be sure to check Legacy of Confederation series - these campaigns are on par (or better) with the official.
Warcraft III was much more mod-friendly, every trick could be done with the included map editor. I didn't play a lot of custom campaigns (so I'm sure I missed a lot of good ones), but Saga of Azeroth was surelu one of the best.
