You have to setup your back buttons per game profile in armory crate, then when in game, make sure you're in the 'Auto' controller mode in command center.
I mapped my rear buttons for leaning hotkeys for battlebit, you can still use steam input for the rest of the buttons.
If you want gyro(highly recommended) you need to use Handheld Companion since Asus doesn't seem interested in supporting the gyro natively(super dumb).
So yeah, to have full control of your inputs on the ally, you need to configure three separate controller interfaces. This is the bullcrap 'reviewers' aren't talking about.

Yeah this would be amazing. I had to do a work around using Armoury Crate and it’s been great.
It took me a while but I have finally grasped it all, and hopefully I am able to explain it well(I have brain fog so apologise if it’s a bit all over the place) but there is amazing customization and things a lot easier for me to tweak now.
It might sound a bit confusing at first but now it’s set for me, I find Im playing nearly everything comfortably and it’s very streamline or easy if a specific game needs a change.
There are 2 methods, and one of them is using Armoury crate profile for that specific game before running it but I don’t really use this as it is time consuming unless it’s a game that will last me 100+ hours being roguelite.
Firstly the most important change I did was going into Armoury Crate and assign M1/M2 as secondary functions and did it for both desktop and gamepad mode.
For example I have hold M1 then press M2 as F12. It will then do a screenshot for steam.
I also do M1 + start(3 line button above Armoury crate shortcut) as a “macro” from Armoury crate and it does Shift + Tab to bring the steam overlay to change config for controllers, friends online and remote play. I did it for both gamepad and desktop control settings.
I also found some games with full controller support using the community gamepad controls for Xbox had problems with L2 and R2 not registering. I found the fix and I had to make sure in Steam control settings, it was set to “soft pull” and and not full for some reason.
This all sounds complex and overwhelming, but when I figured how to do some things in Armoury Crate…it’s been amazing. And now I’m enjoying shortcuts and it’s actually streamlined now.
I have to make sure to have it in gamepad mode if it’s controller based, and desktop for some without a controller layout.
Auto is good for certain situations too. Thankfully I just switch that on the fly with command centre.
Armoury Crate also has the Analogue as WASD or Arrow keys. I also play some card roguelite games with controller and have the mouse on left analogue slow but right fast.
I set some other shortcut with M1+ LT as scroll mouse up and M1 + RT as scroll mouse down in Armoury crate in both desktop and gamepad. It’s just an added convenience for some games.
Hopefully this makes sense. It seems complicated, and I was a bit overwhelmed but I managed with brain fog so I’m sure anyone can if I could do it. It’s definitely worth it and I’m finding it so much quicker and easier to change things when needed and more intune on how.
Abalon a game that had full controller support for Xbox controller using the community layout drove me crazy why the L2 R2 was not registering in gamepad…I don’t know why but a simple change from steams controller from full to soft pull in steams settings fixed it. Hopefully this saves some headaches for those who might encounter this issue. So if you have any games that might have this issue, try switching them in “steams” overlay. This is where the M1+start(3 lines above armoury shortcut) comes in handy to change steams gamepad layout without interrupting the game or easier.
You can set whatever is comfortable for you. I have it so it’s convenient for emulation too.
I also love to set M1 plus right analogue right for speed up in games such as emulation and left for rewind, and R3 click to keep it on fast toggle on off, and M1 + up with “upload save state” etc. I try to keep it consistent to not get confused when I play too many games or systems.
Ideally, having M1 and M2 as an actual button would be cool in Steam overlay, but the Armoury Crate can override that and allow you to use it for that and much much more as secondary functions :).

I'm doing the same thing you are, but having Steam Input support the built in Ally / Ally X controller would open up a lot of options not otherwise possible in Steam Input.
I 100% agree with you here. AC is very flexible for emulation and desktop, but Steam Input is amazing when they even have what each command does for each game to assign instead of “guessing” for example M for map.
Does steam now support the M1 and M2 buttons?
