It could be an overheating problem, if it is after an hour of game time usually.
Do keep in mind that the game freezes after a while for a lot of people.

As to malfunctioning if disabled via Windows - I think it is if you RE-enable it again that you MIGHT have some issues, before rebooting.
Edit: What motherboard?
Also i use VIA HD,not realtek, also if i do disable it in the BIOS, what will it change? ( since you said that it's disabled in your pc)
I have it disabled because I have an additional internal soundcard that is better that I use.
But I'm guessing in your case you would not have audio at all...? That is hardly ideal.
I also question this audio "fix" when you can play for an hour without issue.
It sounds like overheating to me.
Anyways, try disabling it in Windows. It should not malfunction. See if this "fix" works :)
No, you should be fine. Just you know, without audio in BF2 when somebody is sneaking up on you :)
