Why do Manufactures included Three PCI-E Slots?
When Sli an Cross fire are no more. Not even supported

Because there's more than just video cards that are useful for people and pcie allows for several options.

Same reason there's usually more than 2 total usb ports with the motherboard or when a pc is fully assembled, because you're more likely to use more than just mouse and keyboard.

They are supported by hardware and there are instances where it still works, it's just up to the software developers to support it in their own software

PCI-e slots can be used for other things as well

Well, I use a m.2 expansion card, and well my old board I had a wifi card in it, 1x sure but will work in x16 slot. I wish more manufactures put more x16 length slots on boards, especially on the lower half

You can still use two GPUs just not for a single task. Second GPU can be used for YouTube, streamings, FrameGeneration via Lossless Scaling, more monitors and other stuff.
Lossless Scaling is an interesting one as it has a very good frame generation but quite heavy so you will lower your real FPS before doubling it normally but that can be avoided when using a separate GPU.

Also other PCIe lanes can be used for stuff like capture cards, super fast ethernet cards, High end audio cards, super fast NVME raid cards and many more.

I use a PCIe USB-C header because my motherboard lacks one and I wanted to connect the front USB-C port on my case.

My wife's desktop lacks wi-fi, so I installed a PCIe wifi card.

There are also M.2 expansions that plug into PCIe can can hold one or more additional M.2 storage drives.

(However you might feel about it.) AI is getting more common, and so is running AI locally for various reasons. I suspect dedicated PCIe AI compute cards may become more common as time goes on to free up your GPU.

Lots of uses for additional PCIe cards beyond just something to plug your GPU into.

many people use more pcie slot for better soundcard and m2 expansion or maybe wifi because they dont have it on board. many different uses for pcie slots

moar gpus or other things
sound or capture cards

back when gpu mining was popular, you could put 3 mid tier gpus in for more efficient mining
they dont need all of the x16 lanes once they have the info they need
