There is also no point in backing up the entire OS, if a bad update happens you can roll back to the other deployment.
The best you could do is backup all stuff in $HOME, this will include everything like games.
It should have options (I know Linux and WinOS does) for backing up the "User Profile" which should include extra OS settings changes that User has made along the way prior to the backup.
Even on a Win10/11 device, it does not take long at all to just wipe out C Drive and start over. Everything critically needed should already be housed on other drives. The User Profile, OS Settings, reinstalling Drivers and Apps; generally does not take that long to do from scratch.
Now if Games are on the same internal storage on your Steam Deck, then you may have to reinstall those games. Your saved game slot data should get backed up into the Cloud along the way.
On WinOS I prefer to not use Cloud Backup though and do that manually using GameSaveManager.
