And my main concern is that it'll have long term effects of some sort. I'm paranoid about this stuff, given how much time I've put into Steam.
Whereas Safe Mode disables everything and runs the OS on basic software/drivers.
What exactly are the problems you are having?
And as long as you leave the Microsoft services and Steam services alone Steam itself should be unaffected.
Post a screen shot of the Services shown with Microsoft services hidden, we may be able to help you further troubleshoot.

Given that I've actually ran the PC in Safe Mode already (no success in fixing the problem), I'm assuming that running a Clean Boot won't make any difference either?
did you do what was suggested and run the scan in Safe Mode to see if the same results happen?
Have you tried resetting Folder Permissions?
Don't I already have full privileges if I'm the Administrator? In any case, I don't know how to.

I will say though, that I was able to run a successful virus scan without error when I first got the PC. It indicates to me that something has happened since. I only use my PC for gaming and just general internet browsing, so I have no idea what could have caused this.
If there's any more information I could provide that you think might help, just let me know.
