Also check if your BIOS has a "keep USB powered" setting somewhere in the BIOS, this setting is used for charging USB devices such as phones while the PC is shut down.
I have the ASRock AB350 Pro4. I thought it might be something in the BIOS, but didn't see anything.
Then go under "Choose what the power buttons do" (left tab) > "Change settings that are currently unavailable".

When I press the power button > Ensure this is set to "Shut down"
Ensure your PC is actually fully shutting down firstly, not using Hibernation / Sleep / Fast Boot image.
Then the rest will be just "Wake on LAN", if it's from completely shutdown that will be under your BIOS settings, else under Windows Power Management.
Enter BIOS upon booting (normally DEL key) > Advanced page > select ACPI Configuration > change PCIE Devices Power On to "Disable". Same deal for "PS/2", which it sounds like you already done.
It also has been making a "pop" sound when exiting the BIOS.
The "pop" sound, if coming from the speakers upon start up is okay. It's just them getting juice off/on suddenly, so makes a "pop" noise. That's just how speakers work, specially if a subwoofer.

If it's not a laptop and you don't wish to use sleep / hibernation at all, then under Windows > Search/Run > type "cmd.exe" (without the quotes) > Right-click on the "Command Prompt" and select "Run as Administrator".
Under the admin command prompt, type the following command:
powercfg.exe /h off
After a reboot, Windows will remove the Hibernation file and stop going into Hybrid Sleep.
Note: If you ever want it back, just type "powercfg.exe /h on"
The PC is a desktop with no speakers. I have no idea where the pop is coming from.
If you haven't already, check what the 'power button' is doing on Windows, as mentioned above. Sometime it defaults to "hibernate" and "fast boot" on some motherboards, just changing randomly on you after a certain Windows update. It's stupid, but yeah could be your issue.
If you really want to force check a "shutdown", without changing the settings above yet:
- Right-click on the Start button or Win key + X
- Click "Shut down or sign out" > "Shutdown"
Then try using the keyboard and mouse to wake it back up. As that will be from a full shutdown.
Interesting then that the BIOS power settings didn't affect it. Are you sure you pressed "Save and Exit" on the BIOS?
