As long as Windows detects the controller the and the game your are playing supports the controller then it should not matter if steam recognises the controller or not.
Steam Games will run through Steam Input. If Steam doesn't show a detected controller in the Controller Settings, your controller won't work in Games that run through the Steam Client.
Since you were able to play DS3, your controller was recognised at some point. The question is, what happened since then....
I do not own an XBox One Controller. So my tipps are merely speculative.
1) Restart Steam / your PC
2) Reconnect your controller while Steam is open/ closed
3) Open Steam as Adminstrator
4) Under Steam Settings you can subscribe yourself to the Steam Beta
5) Reinstall the drivers of the XBox Adapter

1) Are you connecting your Xbox One controller via the official "Xbox Wireless Adapter for Windows 10" or via a regular Bluetooth dongle? I.e. are you using the S Controller[beta.support.xbox.com]?
(I'm asking bc there exists an option that is called "xbox-controller via a wireless receiver" in the bluetooth menu.)
2) Where does the device appear in the device-manager? Check the Bluetooth entry and remove the entry related to the controller (deinstall). Try to reconnect your controller.
3) Check joy.cpl. Is there an entry in the "installed Gamecontroller" section when the controller is connected via bluetooth?
4) Update your Windows. Also check your Windows Update History for an update related to the controller.
5) Did the problem occur before you installed the Xbox Accessories app?
6) Every micro-usb cable that carries data can be used to connect your controller to the pc.
