If you have your computer up against something, the sound waves will bounce back in the other direction. You could be amplifying your sound. Especially if it is between two walls/surfaces. If the image in your profile is correct, then you're bouncing the sound waves back at you right at ear level.
Your biggest issue is the position of your computer. You really need to get it away from ear level (floor is best but the top of the book case as mentioned above would help). At that position, even without fans you'll be hearing coils and things. It will never sound quiet.
If you can't move it, get sound isolating/canceling headphones.
If you really want it quiet, you can move it to a different room and run the wires to your kbm and monitor through the wall. Silence :)

It doesn't matter; if everything in the PC stays cool under full loads, then its getting enough ventilation, obviously. You do however keep saying it is loud. Well buy a better case and case fans; that's really all we can suggest here. And seriously, move the tower at least a few feet away, you should only really hear a PC when its running demanding apps, like Games, to which I say isn't a big deal cause it helps to where Headphones when you are, to which then the noise wont really matter.

im not sure how much that will affect the noise
Soundwaves expand into a 3D volume so for every x distance the volume decreases by y squared. And I didn't say in the case. I said on top of the bookcase. So you have both distance and a non direct line.
