Does CPU cooler orientation matter?
I have an NH-U9S cooler and would like to do a push/pull fan config. In Orientation A(https://noctua.at/media/blfa_files/manual/noctua_nh_u9s_manual_en_web_v2.pdf) 2nd fan won't fit because of a plastic shroud on my mobo's i/o only way it'll fit is Orientation B.

Push + Pull rarely is even a need since most cases have a rear exhaust fan anyways. I would just install the cooler with one fan, so the cpu fan pulls from front and blows through the cooler towards the rear.
I tried blowing out top, blowing out back
back works best like normal
Yes towards the rear is usually best. Especially if you have a rear case fan installed and none at the top.

If you install fans at the top, try them as exhaust and see how that does. As you could always flip those around to intake if that happens to help more.

Yup, that should do very nicely.

Run a good stress test on the cpu after applying new paste and/cooler, for about 30 mins non-stop to ensure everything is ok and that cpu won't overheat.

Out of curiosity have you tried turning off the exhaust while pointing the cpu fan upwards at the two top exhaust fans?. I never done it, just wondering if you wanted to try that and see what the temps would look like.

PSU fans are not exhaust but intake. The exhaust of a PSU is the open back where you also connect the power cord to the wall.

Fans at the top when having no radiator there, can mess up your airflow as also cold air is pulled out and hot air from the GPU is pulled actively to the CPU cooler.
