Depends on the Phantom Case Model; as not all have the same options.

^ In this, you can see multiple 3-pin fan headers that are Male; plug your Fans into those. The larger 4-pin Molex connector shown, is to power all those fan-headers shown, plug that connector into your Power Supply.
And yeah I check the other side of the case there is wires attached to the fan controller.
I really don't get what your issue is; plug the fans into the 3pin connectors; plug the 4pin molex connector into your power supply. Simple as that.

I guess your right, the power supply contains these connectors:
1 x 4+4pin CPU +12V
6 x 4pin Molex
8 x 6+2pin PCI-E Power
1 x FDD Power
10 x SATA Power

That's what all your PSU came with; the 4-pin Molex are the ones labeled "PATA"
