PC components and peripherals stay on after shutdown?
With the PC that I built recently i noticed that the fan psu stays after shutdown and is slightly louder than after it posts (i believe the fan rpm is higher), the motherboard leds also stay on as well as my mouse, but not my other peripherals like a headset and keyboard. Also the cpu heatsink fan stays on and sometimes the case fans after shutdown. I was thinking that this maybe be a motherboard issue, so maybe removing and reputing the motherboard cmos battery would fix the problem, or maybe even flashing the bios to the latest version but that was kind of a last resort i was considering.

Motherboard is a MSI B250 Gaming M3

Could be a motherboard or a PSU issue.

I suspect the PSU.
The psu is a corsair tx550, its a fairly high end psu.

And? Even the highest quality stuff sometimes conks out.

How are you shutting it down though?

When I tried both manually pressing the button and naviagating from the start menu it still results in the PC doing the same thing.
So when you switch the PSU master switch off, wait 30 secs, switch it back on; things that have lights such as Keyboard and Mouse come on / stay on?
Which exact brand & model of the peripherals are you talking about? Some peripherals use software to turn off the lighting, or lighting don't shut off, or some comes with a switch to turn off the lighting on it.

It's kind of weird because when you switch the psu toggle back on the mouse lights up as well as the mobo and the fan on the psu, heatsink, and case automatically turn back on, but my other peripherals such as my headset and keyboard do not light up. Just like during the shutdown process they power off but the rest of the peripherals/components continue to run.
Then disable all auto-power-on and power management in the BIOS.
And also set "Power State on Loss of Power = Stay Off"

Windows 10 user by chance? Windows 10 uses Fast Boot as a power option...it's a low power state mode similar to Hibernate mode...only it performs a full boot and saves currently background processes in a save state to save time.

You're going to have to mess with your power settings. More Specifically, what the power buttons do on the PC.

Yea I tried disabling fast boot actually, only to have no luck with it solving my issue.

And yeah, i was thinking maybe changing some bios settings could solve the issue as well, but not specifically sure what settings.

You may need to fiddle with your advanced power settings...You seem to have selective suspension enabled...and honestly it is a very...very annoying Windows 10 power feature.....hang tight..this rtequires the use of the Advanced Power Settings:

1 - Go to Control Panel > Power Options > Change Settings Scheme > Change Advanced Power Settings > USB Settings > and deactivate Selective Suspension;

2 - Go to Control Panel > Power Options > Choose What Power Buttons Do > Activate Settings Currentlly Unavailable > scroll down to Shutdown Settings > disable Activate Fast Start.

Number two you alread have done in the BIOS....but just to make sure, make sure the seetings in Fastboot for Windows 10 also match mine:
Got to "Choose What Power Buttons do" in the Power Options Control Pannel:

Win10 1709 thankfully has it disabled by default.

I have tried changing those settings before, only to have no luck, it did not effect the computer after it shutdown.
That could be a feature of the Motherboard you know. My motherboard delays shutoff of the PSU fan if it's been running hard and needs cooling off after my PC shuts down. It sometimes stays on after a half hour or more after PC is shut down, and shut the PSU off after it has cooled down.

It's nothing within your OS, but within the BIOS.
