Have you tried reinstalling the drivers that came with the pad? There should be a power management option somewhere that will allow you to deactivate the Bluetooth.
I've tried removing the device (wired and bluetooth versions) through Windows' Devices and reconnecting, but it always reestablishes that 2nd connection when plugged in. Before when I plug the controller in, it seemed as though the OS was smart enough to disconnect the bluetooth connection and run with the wired only. Now it just accepts both connections at the same time resulting in those double inputs for all buttons.

If it charge, then use a charge-only cable.
Otherwise yes you will have two devices if using a data-sync usb cable, which you don't want, if you want the device to remain as wireless via bt
