There are games counting toward the average game completion rate that no longer exist on the store and are completely unobtainable. There should be an option to remove games you choose from your AGCR.

If you played those games, they are part of your gaming history, plus they remain attached to your account because you have the licence for them.

What you are asking for is to manipulate the data associated with your account.

Anyone new can no longer obtain them, yo on the other still have access to them.

As long as you had the license for them, they are still obtainable by you. You can re-download them at any time. So they should count for the total and if you want your 100%, then you need to 100% them.
