It was purposefully done this way. Read the Notes section...

With the Episodes and Lost Coast now contained within Half-Life 2 itself, we'll be reducing the visibility of the standalone versions on the Steam Store. The old standalone applications will remain available to ensure community projects that rely on them still function properly but they will now appear within the Tools menu on your Steam Library.

i know that. why do I need this?
I want to complete all the achievements in Episode 2 (a separate app)
and put them on my profile, on the "Perfectionist Showcase".
Without an overlay, it's inconvenient (there is no pop-up window for completed achievements). Also, I can't take screenshots using the f12 key.

They are simply showing that Valve decided to put them under tools. It is extremely unlikely they will change that, more so for just 1 individual's suggestion.

You're just going to have to figure it out. They just moved them a couple months ago. There was already a little bit of outrage over it when it happened and they are still in Tools. If they were going to move them back, they would have done so by now.
