They choose not to.
It has to be done in-game. When it's only done on Steams end, it can break achievements for that game as the in-game triggers don't reset then. It can result in achievements being unable to gain again, or achievements re-unlocking on game opening.
That all depends on how the game developers coded everything, but it's best if it's on their side. Which already is possible.
Not only can devs do this (but most chose not too), there's nothing preventing a developer from tracking achievements in game on a per save/character basis. That way you could see which ones have been earned in each play through.
I remember in the old MMO City of Heroes that most badges (achievements) were earned on a per-character basis. Only a small handful of them were account wide and automatically awarded to all your characters.
