However with such widespread effects I would be reformatting my hardrive and reinstalling everything from scratch to be sure I was rid of it.
You could try associating .lnk files with the explorer again...guessing from the wiki page explorer can handle em.

Try this article anout resetting .lnk file associations[support.microsoft.com] and see if it helps.
I'd suggest what Kiya said and do an antivirus/antimalware sweep on your computer. Some malware applications like to do that sort of stuff.
