Some games are fine with keyboard and mouse users playing with and against control pad users. There are some shooters where keyboard and mouse will have the clear advantage but in those cases I do think there should be an option for both gamepad only servers/matchmaking, kb&, only servers/matchmaking and mixed servers/matchmaking.
It's better to provide the option in those cases so you're not separating friends and users by input method if they want to play together. Otherwise you're basically creating 2 separate communities on the same platform which could end up leading to a little more conflict between users.
Aside from all of that, you can only really think of this in terms of the competitive aspects of first person shooters. There's many FPS games that have cooperative elements or are entirely based around co-op.
One of the biggest separations between these input methods for me is communication. On PC, many people don't have a headset and can just type in chat to communicate. If people using control pads don't have a headset then they can't communicate at all. More games may have to go with a basic communication function such as holding a button down and then selecting from a radial menu.
If a game has gamepad support then gamepad users deserve to play and have success with the game as much as users using a keyboard and mouse. This is especially true for playing games on Steam that support control pads when you consider Big Picture Mode, Steam OS and Steam Machine.
