Why did I lose my save-game progress?
Im playing bully only 5% in and then I come on today to find no save games and Im back at the start? The only thing I can think of is when i moved it into a new folder in my doccuments with my other games?

Save Data Location is at C:\Users\<USERPROFILE>\My Documents\Bully Scholarship Edition\

If the files are gone, you may want to right mouse click the folder, hit Properties -> Previous Versions -> Choose the folder and hit 'Open'.

See if you can find a folder from the near past that has your save data, copy the folder and rewrite the 'new; empty one' with that. If you've re-started for whatever reason and you don't want to attempt a 3rd run, you can backup the current folder you've got in there.

If you can't find a folder from the near past in there, you may want to try a 3rd party application on the save data location, like Recuva.
