You should not have 2 CD-keys; unfortunately Steam Support can only remove licenses; and not singular games. Therefore if you should contact Steam Support you should explain them the situation and have the earlier (Gold Edition) -license removed from your Steam -account.
MOST packages on Steam do NOT give you gifts.
It's slightly different with bundles from bundlesites. It depends on the bundle, but they often have separate keys for everything. I don't actually know what to do with excess keys, but technically I still have keys for such games so I didn't completely "waste" the money as I could still give the keys to someone.
Sometimes, however, even bundlesites get package keys. Burned a few licenses through that too. Steam doesn't even give an additional set of trading cards... they really want to stick to the "duplicates are completely ignored" setup.
So you had 1 game, with I assume an account with that associated CD-key already, and now you bought a bundle with the same game and your previous account won't work anymore now?
Did you try making a new one with the new cd-key information? Or is that simply not something you're looking to do.
You own Sniper Ghost Warrior 1, 2 and Art of Victory.
The first one from your past purchase, the latter two from the Trilogy. Where's the problem? The bundle probably has costed you still less than the two games if bought on Steam.
Or is it just another rant along the lines of "I payed to see the movie once, why have I to pay again to see the extended version?"
I still don't understand what you're saying here, nothing has been removed from your library.
Anyway to make it simple:
• I had A, B and C already in my Steam library.
• a $1 bundle came with a cumulative key for A, B, C and D - a game I was interested in.
• $1 was a very good price for D to me, so I purchased it and added the key.
•On my library, A, B and C were still there and D was added.
The end.

They aren't complaining that they don't have a spare copy of the game when they bought a newer version. They are saying that they bought the 'trilogy' pack and now when they try to launch the title it says "invalid key" and won't let them play the game. As if it's wanting a key for a different version, but using the newer key.
Eg:
Owns Game A - plays and works
Purchases pack of games, including game A, B and C
Owns Game A - says invalid key
Owns Game B - launches ok
Owns Game C - launches ok
If you have two seperate titles in the library:
"Game A"
"Game Trilogy"
Then really they should both work. If you HAD "game a" and now only have "game trilogy" then yes, the new titles should work.
it may be necessary to speak to support to ensure that Steam is picking the right key behind the scenes when you launch the game. If it's trying to launch the original version with the new key, then no, it probably wont work, but they should be able to fix it.

This is exactly my issue. Sniper GW 1 simply wont launch. Period.
See if Steam Support can remove your earlier (Gold) -license. The game should stick to the Trilogy's Sniper: Ghost Warrior -CD key then.
EDIT: Removed the DLC question; the Trilogy includes those app-IDs.

I believe his only option is contacting Support and work with them patiently.
