What did finally work and in the order I did it - maybe some of the steps were not necessary but hey, it works.
Changed the properties of Steam and Skyrim SKSE to run as administrator
Unsubscribed from all workshop items
Verified integrity of game cache
Launched Skyrim from Steam
From the launch screen, clicked on Data Files and deleted anything that was a workshop item
Exited, relaunched from Steam but when it said finished synchonizing, exited and launched from Skyrim SKSE
Moved my character outside of Whiterun and created a new save
Exited again
Subscribed to just 2 mods from workshop
Launched Skyrim from Steam, after synchonizing, exited and launched from Skyrim SKSE and the two mods I re-subscribed were then in my game again.
I have not re-subscribed all the mods I had before and tried to open an old save. After 2 days of this, I don't have time but will update when I do. At least the Steam workshop mods are now working. Sorry this post is so long, I would appreciate it if no one flames me just because of that. -Thanks.
