My issue happened because I deleted the .dll and steamapps folder(which was empty) before I tried to remove the library in Steam. Restarting Steam should repair it by adding back the .dll. That seems to be key for it to recognize it as a functioning Steam library and delete it properly through the settings > download menu.
Keep in mind when creating a new library for Steam games, it doesn't create it's own folder called Steam for you. You have to do that and select the folder as the library location. If you make the mistake of selecting, say, program files or a games folder, it will just start dumping the .dlls and steamapps folders etc. in that location as if it were a steam folder. This doesn't mean it will cause problems, but it will be very unorganized and can upset OCD people, or at worst cause confusion when you are trying to clean up your files. Better to keep everything organized.
A general rule is to never just randomly delete folders. If it's related to a program, most of the time there is an option to uninstall or delete it through the program itself or at least windows apps, and it won't always work if you manually deleted it. Stuff put in the documents folder is usually an exception, as it mostly just puts screenshots and occasionally game saves there, though that may be important to some people, but for everything else, try to go through proper channels first before just deleting stuff.

Essentially, close Steam, go to SteamApps> and open "libraryfolders.vdf" in WordPad
Delete the line of the particular directory you want removed and save. Hopefully this works for you too. GL
This worked! These two solutions just saved me a world of trouble!
What happened to me was: I have a bad SATA port on my motherboard and forgot which one it was, fast forward after downloading a bunch of Steam games to my new storage drive it starts having 100% disk issues. I roll my eyes, open the case, swap ports, reformat the drive (possible file corruption anyways) and when I booted up Steam I couldn't get it to delete the old folder until reading these. Thank goodness for y'all.

This worked for me today. Changed it drive letter to (F:), restarted Steam, the library folder disappeared. Changed it back to original (for me it was E:), restarted Steam, the library folder reappeared, but this time it actually let me remove the library folder. Then it let me make a new one in the location I really wanted it in.
