I assume you have SKSE installed for your Skyrim mods. You must launch the game with SKSE inorder for the mods that require it to work.
What you can do for any game that uses a script extender is to add the script loader as a non-Steam game to your library and launch it that way. For Skyrim, it is the skse_loader that is in your main Skyrim folder. The path is; C:/Program Files[86]/Steam/Steam Apps/common/Skyrim.
Edit 10/17/18; Ignore the part about NMM being better than MO2. Things have changed. I still use the No longer supported NMM but, Many players are switching to MO2 with very positive results.
I noticed that MO has the ability to create desktop/start menu shortcuts that launch the script extenders through MO before anything, so I think you could just copy the arguments from MOs SKSE shortcut into your steam SKSE shortcut or however you have it organized.
For me i have a non steam shortcut for SKSE and the properties look something like this;
Target:
"C:\Users\Greasy Gaijin\Desktop\Mod Organizer 2 (Archive)-6194-2-1-5\ModOrganizer.exe" "moshortcut://Skyrim:SKSE"
Start in:
"C:\Users\Greasy Gaijin\Desktop\Mod Organizer 2 (Archive)-6194-2-1-5"
Ultimately it comes down to personal preference. I've used all 3 big mod managers for the more recent bethesda games and they all essentially do the same thing, but MO undoubtedly is the best option cause it has this neat feature of creating a virtual space for your mods so that your skyrim game folder itself remains untouched, really handy.
Also it has the ability to do what I just described.
Hopefully it works for you and anyone else who wants to fix the non issue of running MO/SKSE on steam.
