For House Flipper 2, PCGW has a tick for PlayStation controller support which could mean full native DS4/DS5 support but it's tricky to know as it's the only field filled in.

Were you experiencing the same Steam Input requirement in HF2? If not then I'd just think its how the other games do their stuff. Or do you have a title that worked natively with the DualSense prior to the factory reset, but no longer works?
I would think you're experiencing Steam's Guide Button Chord layout here.
You could check if that's correct if that no longer happens when you have this setting:
Steam > Settings > Controller > Enable Guide Button Chords for controller = off
I'm not sure about Sonic Frontiers, according to PCGW and posts in the Steam forum it also requires Steam Input, but Silent Hill 2 should definitely be fine without it.

Does Silent Hill 2 seem to detect the existence of the controller but not respond, or does it seem to not detect its existence?
I don't own the game, but thinking try something like start the game, you get Keyboard/Mouse prompts, then connect the DualSense, see if the prompts switch over.
Does the controller react to the game? According to PCGW the light bar colour changes according to James' health.
