i used the cd key on runic and now steam wont recognize the key to register it how do i remedy this issue if its any difference i have the black edition not the normal edition

If you bought it from Runic directly you most likely bought the Non- Steam version. http://store.runicgames.com/products/torchlight-ii
In very small print above the proce it says it is not the Steam version. You will have to ask Runic's support if they will help you.

hmm i dunno when i downloaded it and registered it it asked runic or steam so i think it is i just chose runic on accident
