I have fightstick myself, so I one time had to deal with it, which was just a driver update issue for me one time, which I had to revert it by force to fix my issue.
Now for Steam input you want to ensure that both Xbox, and generic gamepad config is check for via the "general controller settings" can be found Steam > settings > controller > "general controller settings".
Now for input on controllers themselves, you want to ensure controller input are setup right, can do this by right clicking on game via Steam library > click on manage > now click on controller layout > a new window appear showing controller layout, ensure that buttons are mapped to controller, not keyboard for input, example on xbox layout, for Y X B A, click that box, then click Y, and you should see a xbox controller icon appear on the right showing Y button lit green. If you had set it to map keyboard, then you're doing it wrong, as suppose to map to controller, all have to do is click the icon on screen with mouse to map the buttons to it.

Now check game settings as well, to ensure it own mapping isn't mess up. If want go down a route to using game own controller driver, as some games has that added, then you can disable Steam controller input for said game, to do that, simply right click on game via Steam library, click on properties, then click controller tab, now you see drop down menu, select disable steam input, and press ok, and if you want to turn back on, just do again but this time select use defaults settings, or enable steam input, the difference is that enable steam input forces itself on the game, while default steam input just fight for controller driver, whatever game take the priority, or Steam inputs.
