Is there any way to choose what controller a game uses?

I have two gaming controllers - one is an XBox One Controller, and one is a PS3 Navigation Controller that uses the SCP Toolkit software to be recognised as a XBox 360 controller. (It's a one-handed controller which I pair with a mouse for shooters. I know Steam is supposed to recognise PS3 controllers natively, but I also use this setup in non-Steam games.) Most of the time this works fine, but with the occasional game that I want to use the XBone controller with, it detects the '360' controller instead and that's no good subbing for a full two-handed controller. Unplugging the '360' controller doesn't help because the software is still installed in the system, so the game still expects to find that one and won't connect with the XBone controller instead. Is there any way I can specify which controllers a particular Steam game will or won't use?
