DS4 controller is only working for games added to library, not via desktop

If I add a non-steam game to my library and launch it, the DS4 controller emulator xinput that steam uses works fine, but if i launch the game via the desktop there is no controller detected.

I have my desktop profile set to "gamepad" so it should be working, any advice? Thank you.
