we can only best guess here. ( we are steam users here )
also beware that some mods is a game converting like add more land change campaign map, those can have huge consequence on validate files, that then fetch Original content so save game wont work, i doubt its this only you know if you have such mods that change a game. past game devs files.
lets see if other have a crazy idea.
ps.
virus in old days that harm files, but we have not seen them in long time, so even that is seen as to fare out to even suggest it.
but tech ppl see this way more then casual pc user.

Most my games are second drive. reason i got it.
Most cases it's fine.
Never really had a problem game not running until steam hit. and no more cd games.
verifying is one of many usual (common) steps, in fixing games on steam.
sadly, if you arent playing offline, the game will be forced to update, but in some cases, the developers of certain games, will give an option in the beta options to play on an older version to continue using mods.
or in the case of a game not running in offline mode (due to an issue), you could have a copy of the game files after verification and assuming it has found and replaced all files, you could then paste over said game files to fix if missing files is somehow the issue to the game not running.
or if playing online, any updates will likely cause "most" mods (not all) to be outdated an not work do to changes in certain files, which means you either do what i mentioned above, or simply wait for mods to get updated and play on updated version of the game.
thats all assuming that the only issues with your games are only ever missing/corrupted files that verifying fixes and not just a steamworks common redistributable, or missing runtimes (which ever runtimes), direct x issues, etc.. etc.., that are checked and fixed during verification of the games files (assuming the game supplied some of that stuff).
beyond that i have no advice/suggestion.
