I'm not sure what you mean with only being able to set KB/M inputs. Where you're seeing the KB / M images, at the top there should be a menu where you can switch things over to the Gamepad, can use L1/R1 to scroll along that menu. Does that help or were you meaning something else?
I've not tried but I feel to find current guides looking for ones addressing the Steam Deck may prove profitable.
I found the specific game settings for the controller with the additional commands and subcommands. This worked pretty well. I took me some time to figure out how it works and it's kinda fiddly with setting the kombo timings, but this completed the tutorials with the most difficult combos.
