Humble Bundle Collection Question?

I downloaded Moonscars, Signalis, and Ghostsong from the Humble Bundle Collection. Since they're not keys, I added the games to my steam library. Since the games are also on Steam, is there no way to add controller and achievement support to these games?

No those features are only for games purchased on Steam, or activated on Steam from a Steam key, at least as far as achievement support goes.

I don't know about controller support, I don't manage my controllers through Steam. I usually manage it directly in game. But maybe it's convenient for me because I'm using an Xbox One controller, and that works pretty natively on Windows with most modern games.
