With just Steam, maybe setting the Desktop Configuration to a gamepad layout will work but I think what you really want is to get launching the game via Steam working.
You had the game added as a non-Steam game but Steam was unable to launch it?
If you add the EG launcher to Steam, is your Steam able to launch that?
Launch EG from Steam and see if Steam button/shift+tab gets you the Steam overlay. (In my case only the top and a slither of left side of the EG window gets overlayed but it doesn't matter too much, if the overlay is accessible then the controller support can work)
Also check if you get the overlay from in-game.
I don't own Skywalker Saga but wanted a possible closer test so I used Lego Batman The Videogame. This game can run free of EG. It has two executable files. I added them both to Steam and found with one (Game.exe) I got the Steam overlay and gamepad controls but with the other (LEGOBatman.exe) no overlay and the controller remained using desktop config controls.
When I run EG from Steam and then start the game from EG, I don't get the overlay etc. I presume EG runs LEGOBatman.exe (hmm, thinking about it I can check with TaskManager...)
The filesize for LEGOBatman.exe is just 76KB versus Game.exe at 7,380KB so I think LEGOBatman is just a launcher or something.
Update: Renamed LEGOBatman to something else then EG complained. So it looks like EG runs LEGOBatman which will run Game.exe. Then renamed Game to LEGOBatman and EG didn't have any issue with that.
So things will first depend on what you find in answer to the previous post but I'm wondering are there multiple executable files for Skywalker Saga?
