I only know that some people have the same problem.
I'm sorry to hear of the issues you're experiencing and hope it will be resolved soon.
However I do think the issues you have may be different. My showcases work fine, and as I edited into my post: I can put the achievement in a showcase (so it is unlocked there too - though all the way at the bottom of the list, which is not the place it should be).
As for perfect game count going down: I believe this can happen too if for example DLC (with new achievements) is released at a later date. So this may be the case for you, and if not it may help others who are confused by it.
As I noticed, now something is happening with achievements, they are crookedly counted, etc.

Sorry to hear. Did/does the achievement highlight that disappeared for you also miss its date and time of unlocking in your achievement list?
1. Achievement somehow unlocks properly and with a proper timestamp.
2. When connection gets restored/hiccup goes away achievement unlocks after closing or opening the game with a timestamp showing time of just mentioned "game closing/opening".
3. When connection gets restored/hiccup goes away achievement unlocks randomly and without timestamp.

If you need to "clear" only a couple of achievements (or just one) and it's possible to re-trigger them without deleting save game (dunno how you're going to find that out though...), then better use first option (achievement_clear). Otherwise delete your current save, "flush" everything with second command (reset_all_stats) and, well, do everything all over again.
If you don't want to risk messing with Steam console commands then try to ask game dev to add a button for achievement reset to in-game options menu... or in-game console command that'll do the same thing... or something like that.
I see, that would be #3 having occurred for me then, for the first time ever. As such I don't expect a date and time for my achievement to show up after any maintenance or such, though I do hope the other people's issues may be fixed with Steam maintenance.
Many thanks for your explanation and link. I will have to contemplate whether I should test the "achievement_clear" option. I don't see CAPCOM changing the options or adding a console, besides me not wanting a full achievement reset.
For the past days I've seen this on and off at short times. I believe I've had it also where some games did show it, and some didn't. For me this goes back to normal with passing of time, and no data was lost (outside of the bug in unlocked time and date not showing up for the one in my original post).
