Can the controller navigate Big Picture mode?
Is Steam showing it as a Switch controller? Could check Controller Settings screen or see where the blue dot is on the game properties > Controller.
Is the controller going via an input mapper like DS4Windows, JoyShockMapper etc?
This would be an odd one since you find it affects multiple games but check the controller config.
1. Enable Steam Input
2. Right-click the game in your Steam Library > Manage > Controller layout
3. Choose View Layout

What do you press to take the screenshot? Capture button?
If pressing Capture by itself takes the screenshot then I'm wondering if it's getting that command from the games' controller config or from the Desktop Configuration. Let's see how things are with the screenshot command removed from the Desktop config:
1. Go to Steam > Settings > Controller > Desktop Configuration
2. Click the Capture button/"Take Screenshot" > Remove > Back > Done
Then see if it still takes screenshots in games.

set it to Steam Input disabled (right-click the game in the Steam Library > Properties > Controller > select Disable Steam Input)
Run the game and see if the game displays "Nintendo Switch controller attached".
Is it fine over Bluetooth? Is it activating things uncontrollably when connected by USB?
If you messed up in game controller setting, some games like Unreal Engine one has controller setting in saved data folder. You can back up to other location and remove the file and restart game to reset settings.
Usually the file name is \WindowsNoEditor\Input.ini
