The important thing is that you can activate the key you get from Humble and the game is in your Steam library.
The 90 days countdown starts as soon as the game is in your library, either by buying on Steam or activating a key.
So yes, Humble games will also work worldwide after 90 days no matter what but you have to activate them first.
