The Steam Store country will not change on its own, you have to do it manually.
So you can either continue using the India Steam Store which was your original store or switch your Steam country store to Japan in the account settings.
Of course the Japanese store is pretty much the most expensive Steam store there is, so maybe stay on the one from your homeland. India prices are a lot better.
As long as you have a payment method registered to that country its completely legal to keep your store country set to India.

Actually I am from Indonesia, which left me baffled why it is India now. Or maybe it was my mistake when I created my account long ago.
Well, the prepaid card I bought which was converted to Rupee and I can still buy the MH World without worrying I can't play it right?
Yes it will work. But if you stay in Japan permanently or for for a long time i recommend switching the store to that region just to be safe.
