I can confirm that this is not the case at all. Thankfully.
Double check all of your games. Make sure there are no filters, you may of missed something.
Some times the achievement progress in your library is slow to load. A game may of had an update.
Or maybe you shared a game at one point. Or maybe a F2P game that you deleted decided to get an update.
But the number is still at 66.
I ran "Carpe Diem" for a few moments too, in case that made a difference.
Interestingly, Steam has stored the categories I allocated to that game, as they automatically appeared with it.
When you click on each game in the list, it shows you the % of achievements for each one - and I have confirmed each of them as having 100% achievements listed.
So, now I have 68 in my list showing 100% (if I downloaded "Free to Play, it would be 69), but there is still only 66 showing on my profile (I refreshed it several times).
So, this means that Steam is not fully recognising all 100% games.
(69 games in all - in groups of 10, +9)

None of my games are shared.
Have triple-checked all of them as being 100% - as I've been caught by that before, when the developers added new achievements to some games, bringing them under 100%.
The Steam total for my 100% category is "(68)" - which I have confirmed by manual counting (as well as confirming that each game in that category is still 100%).
I just completed two games that didn't count toward my perfect games and in my search to find a solution, I am seeing posts about the problem dating back as far as 2013.
Notably, I see the three that didn't count for you were free games and the two I finished were also free.
I am wondering if it has something to do with free games in particular.
I haven't even removed them from my library yet so it isn't that.
Some people are saying turn the showcase off and back on again but those who tried said it didn't work for them.
Others are saying it can take a couple days to show up but I have never had a perfect game that didn't count immediately toward my showcase counter.
This issue is problematic because now I am reluctant to fully complete any more games at the moment for fear that even should a solution be found, it may not apply retroactively to those not currently being counted.
Guess that must be it.

It looks like the issue has been resolved.
On my profile, in the "Achievement Showcase", Steam is now saying that I have 71 perfect games.
Actually, it should be 72, but it looks like the achievements for "Free to Play" (the feature-length documentary) are not showing up. I thought maybe it was because I reinstalled it, but they're not even showing as existing when I click on the entry in my games list (although the achievements appear on the "Free to Play" Steam store page).
That one exception aside, it looks like things are back on track.
(As a side note, a long time after writing the original post, I wondered if the missing "perfect games" were games no longer sold on the Steam store - rather than the free ones, as I had suspected; although, that's a moot point now.)
As a test, I downloaded the free game "Space Between Worlds" and finished it.
I got 100% of achievements for it (or "achievement", as there is only one).
My number of perfect games didn't increase at all - so it looks like the "new game" theory is correct.
However, new games should count towards your total (it's ridiculous for them not to) - that situation should really be fixed by Steam asap.
Glad to hear things got sorted for you.
Guess it's good to look out for this "Steam is currently learning about this game" indicator in the future so I don't blow my time on games that may or may not make the cut.
Given the abuses of some devs to implement spam achievements among other things, the review period is a good idea.
I just wasn't aware of it because I hadn't run into the issue until now.
Now I can imagine that this happens once, i.e. a game with 100% got some DLC update along with more achievements that I had not unlocked, and this happened a few times in the past... but I find this unlikely happening 2-3 times in a row recently.
