What do you mean, "dirty" files? Do you mean you have a corruption on your drive? Errors in the program? If you COMPLETELY format a drive, yes you would lose literally everything and need to manually reinstall everything.
Do you mean you've installed cheats and are having issues with that? You should be prepared to reinstall everything - including your browser, faves, cookies, etc etc etc in that case...
1. Sure, if you reinstall the games. Not really sure if you understand what you're asking, or how you're defining factory reset but you still have all your current software installed too.
2. You can manage your save games with something like save game manager. Most of them live in the My Documents folder anyway. Pretty easy to back them up.
3. The file extensions bit is a simple Windows configuration, look it up. By default Windows hides file extensions for known types, which is kind of annoying, but one checkbox takes care of that.
When I first got my computer I bought Skyrim SE and I downloaded a bunch of mods for the game. Not knowing any better I would install and uninstall mods as I went on. Now my mod manager (Nexus Mod Manager) marks my main game files as "dirty" so If I had to guess they're filled with some unused scripts and require cleaning. I've tried installing a program that lets you clean them, but it wont seem to work. It just tells me "Fatal: could not find .ini files."
The only other option I could think of would be to just reset my pc, I dont know if it will help at all or not. The main game screen shows up, but whenever I press the "play" button nothing happens.

Yeah its just for some reason it cant find the game files even when I put the ssedit into the skyrim folder. I'll keep trying to figure it out, but thanks for the help.
