i encountered this issue during a game i was playing on an emulator..ive never had the issue before of my mouse moving while playing a game and believe me it was annoying..however i was able to discover the buttons that seem to cause the issue for me at least
if you press both the start and select buttons on your controller it seems to cause your controller to be capable of controlling the mouse..pushing both again disables it
edit: bluestacks was the source of the problem as it seems to also cause your controller to be able to affect the mouse

Usually, the culprit is the "Desktop Configuration". But sometimes a specific game will by default force a thumbstick to control the mouse. So you need to go into big picture mode for those games to manually remap them.Sometimes the culprit isn't the control stick, but is instead GYRO controls. These also need to be unmapped and it's sometimes hard to notice in the config menu.
Your controller will ONLY work for programs that are run THROUGH STEAM while steam is running. You can add any non-steam program to steam, and then it can work while steam is running it.
Seems like Doposan's problem is that every time the controller connects, steam thinks it's a brand new controller. So it sets all the settings to default again. Whatever ends up fixing it, it sounds like you will have to do the process every single time you connect the controller. Hopefully not tho. That would suck
Some cases where a launcher or 2 DRM is required to run, Steam won't globally apply the profile (and at times it can unstick somehow at that). This means it only runs while the launcher is up and only appears to said launcher, not always the game that's being run. This is a massive frustration for me, that I have to find a way to directly launch a game without the launcher (but Razer can detect when the game/app is being run - which makes me wonder about the logic behind this principle).
Other times, like loading a game through Epic Games like GTA V requires me to launch it twice before the settings apply (to make matters worse, you can't always launch the game directly without Epic if it's DRM'd through that platform).
Another note with EG: You also can't add the EG shortcut itself even if you have to use the EG launcher. Steam somehow doesn't like it. I find myself having to program a link to the EG launcher itself then having to clock through my library on that platform for the game. Makes a one-click job overcomplicated. Otherwise, I would've made myself a batch program to do so, but couldn't be bothered making one every time.

Note the support dude says "AlphaMouse" or something like that, and I didn't see that, just two mice that both are labelled as "HID-compliant mouse". I just disabled the second one in the list and it stopped seeing the Stratus Duo as a mouse!
my problem was:
i tried to set up a dualshock 3 using scptoolkit. i have had no problems with scptoolkit however steam was ♥♥♥♥♥♥♥ over everything.
when steam was active, my left stick would increase volume when holded upwards and would lover it vice versa. The right stick would control my mouse for unknown reasons. The R1 button would be right click.
After getting agonized over it for over 10 hours reinstalling and looking for new software thinking scptoolkit was the problem i realised steam was the problem.
Specifically, I was trying to play MONSTER HUNTER WORLD with my controller.
What I had to was

Steam > Settings > Controller > Desktop Layout [Edit] > gear icon right of 'Edit Layout' > Disable Steam Input > Confirm

Left stick volume control. Right stick mouse.
L1 right click. R1 left click.
I faffed around with Big Picture Mode settings as per the earlier replies in this thread. Finally found this post at the end.
Lo and behold, controller responds to inputs mostly after disabling... EXCEPT OPTIONS/START BUTTON STILL ACTS AS TAB, AND L1 R1 are accepting regular L1/R1 inputs but also acting Right/Left Click still. ♥♥♥♥
This happened randomly after days of playing with seemingly no reason other than me installing some MHW appearance mods which shouldn't affect this at all. It just became like this overnight.
EDIT: Guide Button Chord whatever turns out was the issue. Still dunno why the problem randomly occurred. Hoping it won't happen next time I unplug and plug in my DS4.
