Tell her to create an account, set up her profile, send you her profile URL, you invite her to be Steam friends and then set up Family Sharing. Then, she'll have her own Skyrim install and saves as long as you aren't playing your games.
I can share games just fine to my alts.
YOU invite her, not the other way around.
So let’s say she shares my games from her account and she makes a new character on Skyrim. After saving, she asks me if I can put the command codes in. If I log onto her account and open Skyrim while on her account, will I have access to her files only? Or just access to my files??

Those are really questions for the games own forum...
Because Skyrim does not handle STEAM File Saving issues,
STEAM does...
Otherwise, they'd have to place this topic in every Forum Thread
for every Game they own, it would not make sense, it would make more
sense to have it here, where STEAM is the Main Hub for all the Games...
Back up the Saved Game on Storage, to another location,
you can test it, by making a Copy, works, great, doesn't work, you still
have the backups. Keep in mind you wanna backup both yours & hers,
not just one...
Also, STEAM Cloud Saves? Is tied to the Account, I don't think you have
anyway to Manage that, because it's on a Server you can't get access to...
My intention was to point out users in the game forum would have more experience and would probably get a answer much quicker
