Try disabling precaching? (I think it's a settings option, rather than per-game properties?)
Just because you believe your system is monster doesn't mean it's got the right drivers installed or has software that otherwise may interfere.
Did you do as I suggested, first off? Because ... while you might think your rig is great, obviously something is not working as intended. Get the normal stuff out of the way first, then if that doesn't work we can start working down to other fixes.
Also did you go to the game's forum and see if anyone else is having that specific issue? I haven't run prey in a while so I don't have any idea if it's overall or just for you.
Any game I have which utilizes Steam Cloud does this when I exit the game. It is the Steam Cloud syncing.
When the game is running that button changes to cancel or stop or something - looks like that isnt loading or the play button loading back for some reason.
It's a sync function of Steam. They're backing up local files to the cloud to ensure you can play from anywhere.
If it lasts a while it's probably some kind of server side lag, a bad connection or you can try re-logging into steam.
