This sounds like something you need to contact support to address. Choose something in the menu's that reaches the point where you can type a message that produces a human response and ask about it. It might be the way the person who made the bundle set it up that they can fix. Surely they'll come up with some way that allows you to purchase the games you don't have, at the sale price.
I read a while ago about bundles that said if you have one of the games in the bundle it should still allow you to buy it, you just won't get the game you already have. I looked for an article to link about it but wasn't able to find one quick.
Packages are 1 set price. They can be gifted.
Bundles will change price depending on what parts you own, but can't be gifted.
Borderlands 2 has examples of both Packages and Bundles.
